Transmission and Reflection Coefficient

I am trying to model a periodic structure consisting of 3 layers ( 2 metallic layers with dielectric layer in between) and I want to find the transmission and reflection coefficients through the layers.
I followed the example of brewester angle given in this example here:

i could replicate the results for Brewester angle but when I do it for my case in TM mode , I am unable to use pairs as it hinders the way light is propagated through the structures. The moment I remove pairs, my system works, but if I add pairs , I get wrong results. So I removed the pairs and modeled the structure without it. So basically I am integrating the P_avg across the two boundaries and then finding R and T based on P_r/P_tot and T=P_t/P_tot where P_r=nPoavg_rfwh integrated at the boundary where light is launched and P_t=-nPoavg_rfwh integrated at the boundary at the other end.
It does show result, however, the transmission is always and ALWAYS maximum of 0.5 and reflection always has a minimum of 0.5.
I am not sure how to rectify this ... please help!!
