Mesh Problem caused by Internal geometry problem: Boolean operation "Difference" causes problem

Hello everyone,

I am trying to model a simple Shell and Tube heat exchanger.

-Errors: Inverted elements, failed to create boundary layers, ... during meshing

-Pictures of problems, the geometry, etc. are added !

-The domain that fails is the fluid over the tubes. This domain has two numbers: 3 & 4 like showed in added pictures. Is this some problem that this domain is twice defined by itself?

I found the problem, but doesn't know how to solve it.

Geometry problem with boolean operation "difference" causes meshing problem.

For the model it's necessary to obtain a domain of fluid over the tubes. That's why I make a difference between the whole cylinder and the tubes. Seen as in the attached pictures.

How to make such domain without causing this internal geometry problem??
This domain is needed to select fluid properties and inlets and outlets etc.
