Graphics Window Transparency

I have attached a file showing what my problem is. On the right is the graphics display, which I like the look of. When I export the image or use Matlab to plot the data with mphplot it looks like the image on the left. I want to see all of the levels of the plot equally well, but with transparency in the exported image the lower levels get obscured. How can I get the "graphics window" data to be plotted in matlab and look the same?
